How can we distinguish between simple PCM Audio wrapped in MXF from AES3 Audio wrapped in MXF ?
The only difference I see is that in the former case, the audio descriptor type is AES3PCMDescriptor. Is there a better way of doing this ?

There are a number of differences, the descriptor is different as you mentioned.

Also:

* Byte 15 of the Essence Container Label will be different (see table 6 of ST 382)
* Byte 15 of the essence element keys will be different (see table 1 of ST382)
